Can you post some pictures of your measuring setup.
In particular show the phone position and the microphone and its position. What model of iPhone ?

FYI, I used several different microphones with an iPhone app to set a wall clock.

I went through several microphones that all gave very poor results until I found one that gave pretty good results. Good enough that I finally managed to set my clock to an accuracy level of less than +5 per month. It varies of course with temperature, but I can not compensate for that.
I do realise that the beat is somewhat more on a watch (28,000 region) compared to my clock 6000 region, but starting off correctly is essential for these measurements.

Better still, of course, would be a Timegrapher, They are easily bought for around the 100 US dollar range.
I have found that the fun i have had with mine easily made the purchase worth every penny
