Of course, it is your watch and you can PVD away if that works for you.
Despite any claim to the contrary, PVD does scratch up and it shows more apparently than a scratch on the original stainless steel. A mark on a PVD object cannot be "touched up". Being a deposit, it has depth, therefore when it does mark, you will leave a mark as deep as the deposit.
However, consider please, the possibility of devaluing the watch for any future sale. Most Panerai enthusiasts and aficionados leave the watch head original and go berserk with straps.
