So, I just heard back from the AD. Patek Geneva says they consider the watch case to be in new condition and not in need of any refurbishment or replacement. However, they are replacing the deployant clasp.

If Geneva says it’s good as new, can I assume that is good enough?

Hmm, further update. AD says Patek will need to laser-fill parts of the case to return to stock condition.

I hope you get a good discount for the watch. It's no longer considered a new watch I feel.

Any new watch from Patek sitting at an AD may have had this work done. It’s not the same as service polishing.

Like the 5170G better (case shape, Breguet numerals, size, etc.).

If you don't mind me asking, which AD is this? Hopefully, they are accomodating and understand to the fact that you're going through this process with them.
